For the 2006 season he was transferred to New York Yankees where he dissolved his contract, and as a free agent moved to the Boston Red Sox.

Pena played only 18 games for the Red Sox, before at the beginning of 2007 signing an agreement with the current Tampa Bay Rays. In the team he could establish a number of personal bests, and his performance led not only to franchise records, but Peña himself won the Comeback Player of the Year Award, and so for the 2008 season, he received the Rays Golden Glove. In 2009, Peña was first selected for MLB All-Star Game, and was named an All Star the same year, but unfortunately he had to end the season early due to an injury to his fingers. Despite this, he was the player who ended the season with the highest number of home runs.

At the end of 2010, Peña signed a year contract for $10 million with the Chicago Cubs, then in 2012, he had a contract with Houston Astros, before transferring to the Kansas City Royals for the following season. Carlos Pena ended his career playing for the Texas Rangers in 2014.
